This commit addresses several issues:
- Enhances `pyproject.toml` with proper package metadata and build system configuration.
- Fixes `check_harmony.py` to correctly load project-wide configuration.
- Adjusts harmony check thresholds to be more realistic for real-world codebases.
- Reformats all code using Black for consistent style.
- Ensures all local CI checks (flake8, black, pytest) pass.
- Verifies package installation and command-line tool functionality.
